Can't say what time of year is best to visit because you didn't say what you would like to do here.
If you want to museum-hop in Manhattan, anytime is good. January is better than summer, as you won't have to deal with (other) tourists--especially families bearing bored and/or over-stimulated children.
Same is pretty much true of restaurants, clubs, ... that is, anything indoors.
Now, although NYC isn't exactly Yosemite National Park, we do have some outdoor activities. The Statue of Liberty is open year-round, but I wouldn't care to make that ferry trip on a cold, windy day in January. Ditto the Staten Island Ferry, still a bargain at $.50 round-trip, but most scenic if you get one of the old boats and stand outside.
Some places like South Street Seaport, Intrepid Sea-Air-Space Museum, Botanic Gardens (Brooklyn and Bronx), Bronx Zoo, the Aquarium, etc. have both indoor and outdoor areas, so you can visit no matter what the weather--but of course are nicer when you can enjoy the outdoor areas without freezing.
Then there are the parks: Central Park, of course, which is probably at its most beautiful in the snow (except we haven't had any yet); and lots of parks on Staten Island, which are probably best in spring and summer.
If you visit in really early January, some of the Christmas decorations will still be on display. The Rockefeller Center tree is the best-known (and probably the best) of all, but there are plenty of others. Catch those in the first week of January.
