At least for the 69th St. ferries, the super structure from the main deck(auto deck), to the hurricane deck was painted "pullman green" while everything above was white including the top halves of the pilot houses. The ferry company ran service with 7 Diesel- electric boats: The Tides, The Narrows, Hamilton, E.G. Diefenbach, Hudson, Gotham and St. George. "The Tides" actually found work elsewhere when the Verrazano bridge put the ferry out of business- it ran service for the Jersey Central Railroad from Jersey City to Liberty St. Manhattan until April 29, 1967 when the railroad closed ferry operations. After that the boat found a home in Governers Island service.
The specialty for the 69th St. operation was obviously vehicular traffic. I rode that line from my birth in April 1964 until the bridge was completed in November '64.
As for the Tottenville-Perth Amboy ferry, those boats appeared to be painted solid dark green. They were side wheeler type ferries which ran until 1948. Just recently, the S.I. Advance reported on an interest in re-starting that service.
